How would I make it so I would need to get 4 chemicals from 2 different maps (2 in each) and insert them into 4 flasks with a chemical jar (like in the story). then that chemical being finished, would unlock a padlock by eroding it (like in the dungeon)
You can see how they were done in the original game by opening the hps files of the maps that used the same stuff you mentioned. Prison, laboratory, etc.

How can I find these .hps files. Plus how will I know the chemistry puzzle script from all the other parts of the script?
They are in maps folder.
You can read the descriptions, look at the map file at the same time.
