In order of scariness:
Prison - This place was just mental. Jet black darkness, monsters popping up left right and center, screaming people, it was just too much.
Storage - This was almost the same, except it was earlier in the game, so I was more scared etc. I shat my pants when the guy appeared when I was sprinting back.
Choir - The most oppressive atmosphere in the entire game imo!

Been a while since I played TDD, but Im pretty sure the water part scared me the most. I hate being chased, especially if you can't see the monster.
At the 2nd water part, I didn't dare to enter til I had no other choice.

Let's see, there was the prison, the first part with the water monsters, and the Storage room. I remember when I first had gone through the water monster part, I was full on screaming at my guy to run, my heart had never beated so fast and hard before.

The prison scared me the most overall, but the morgue scared me the most intensely. I was freaking out in real life, probably breathing just as hard as Daniel was because I was pretty sure that damn brute was going to kill me.

While Amnesia: The Dark Descent was overall pretty scary fro me, I do not recall one particular moment that was any worse than any other place in that damn castle. (A friend of mine had played Amnesia before and told me all about the Kaernk, ruining the water monster part for me.) In Justine, however, I found the part where you have to run through the sewer and pull the levers and turn the wheels to open the doors all the while with a Suitor on your back rather traumatizing. It reminded me of the worm chase from Penumbra: Overture. I still have yet to finish Justine, mostly due to the sewer part.

-First time playing the game
-Thinking it wont be that scary, I dont get scared easily
-Going through the story, nothing happens
-First look at the monster, leg it like a bitch
-Play the game for the rest of the night
-Next morning neighbour asks what was the screaming last night?
-Turns out I was yelling and I never realised because I was to busy being scared.

the IRON MAIDEN, the Choir, getting chased by The Shadow or the grunts. Nothing beats the Kaernk though, even if you can't see it.

Definitively Storage and then Prison.
And of course the Iron Maiden. Damn that Iron Maiden. Not the band though, they're awesome.
