Water does not work. (spoiler)

Can you run the game and try and raise the water, then quite the game and go to My Documents/Penumbra/Black Plague/ and take the hpl.log and post it here.

Chances are it is something strange that happened ones, and replaying the game from a save before you entered the sewer the first time might fix it.
