I found and solved the problem.
As I suspected the Amnesia.exe from v1.01 was to blame for the inexplicable bug. I re-installed the game, I re-downloaded and reinstalled patch 1.01, and then it finally worked. It seems that the patch I previously downloaded was corrupted or something.
