I had the same problem, and finally tracked it down last night. Disable
Xinerama in /etc/X11/xorg.conf if you are using dual displays. When I had it turned on I was getting about 2fps, tunred it off and restarted X...55fps.

Was hoping this would fix the frame rate problem in penumbra requiem level 9: closure (can't finish the game with 1fps) as well, but it didn't Sad
