I quite liked No One Lives Forever 1 & 2. But stay away from Contract Jack.

Thievery UT is the best stealth mod made after Thief series. They also made it for ut2k4 and ut3 but its unfinished. I belive they were preety busy making AlienSwarm which is FREE on Steam
