I am not sure neither what might be case, but I remember someone had this problem before too. I personally have also the steam version of game, so thats also the difference.

The game sometimes has to read files through it's main resources. "custom_stories" is not in that directory. But don't worry, keep it in your custom story's folder as well for others to read when they play.

Hmm i don't see how that could be the problem since you have to create your own customstory from the beginning and all that... But i don't know, maybe it is.
