I have created a couple maps and in the editor I am able to load them up and I can play the story. Problem is that there aren't any maps in my custom stories maps folder.

Open it use the "Open Recent" And save it to your desktop. Can you see it?

Yes, I can see them on my desktop now but I cannot see them saved elsewhere. Do I place them in my custom stories maps folder now?

Your computer does that because when you save to the custom story area (because amnesia is in the Programs folder) You dont technically have permission to save it there so it bugs out and you cant see it even though it is there if you place it there now it will work and you will be able to see it.
