I have a bit of a question. I have custom files, some from Amnesia: A Machine For Pigs, in my custom story. When I put them in my custom story directory, they don't show up in-game and completely disappear from the level editor. How can I fix this? (I'm mainly concerned with the in-game portion of it)

You might need to add the custom_stories directory to your resources.cfg file. To have them show up on the editor, they MUST be placed somewhere within the entities folder of Amnesia.

Keep them in entities first (in a custom folder), then move them to the custom story folder later when you're sending it to others.
