So I've been working on a custom story and I sent it to a friend so that he could try it and for him; some entities and static objects were placed differently, which ruined everything.

When he runs the map in the editor, it looks different than what I'm seeing in mine. There are no missing entities or static objects (as far as I'm concerned) but some are, like I said, just placed differently.

I've created and uploaded a custom story before (moddb) and that one worked, I can't remember if there is something I've forgotten.

I just made a .rar out of the Custom story folder and sent it, so is there more to it?
If the AAMFP models are the ones which are misplaced, then there is something wrong with the meshes. Otherwise, I'm not entirely sure unless your friend moved some things while the snapping was on, perhaps on a higher or lower setting
Make sure both your and your friend's game is up to date.
If either you (when you made it) or your friend has not imported the assets of AMFP correctly, they likely will display differently. Make sure you've both deleted the old .msh and .anm files. I suspect the .msh files can cause the assets to display either rotated 90 degrees, scaled by 100 or perhaps other things.
I guess I should have mentioned that I don't use any of the AMFP files.
Something must be difference between your games then. Both of you should verify your integrity and check if other stories run the same.
Me and another friend had this problem, when my friend had not updated to 1.2.

Patch 1.3 is out now, so you should both update to that.

Well we use Steam so shouldn't we have it automatically

I have no idea about that, sorry.
Yes, everything should probably be up to date.

The CS you sent to your friend. Did it include a .cache file?
For best results, don't include that kind of file.
Take a clean installation of Amnesia, (install the game again on another dir), and try your mod there.
If a clean installation shows the objects wrong, then your files were the different ones.
