If you have to create the acid to erode the organic substance that locked the door, you should use the door behind that.
If you find additional doors that are locked with that and you use the acid for that, the bottle is empty and can not more used for other organics.
The bottle will not work any more on the destillation station and the eroded organic is avaiable again.
So you have to load an older savegame.
I have not found the bug thread, where all bugs are collected for a coming update patch.
