Use MODDB: http://www.moddb.com/games/amnesia-the-dark-descent/mods, it has better overview of all custom stories and also a list of popular ones and search filters.
Using the forum: Click the replies, views and rating headers to organize the threads after popularity instead of date of last comment.
Recommended custom stories
Any moderator in the mood, with the knowledge and will to take the risk of getting hammered for making the "incorrect choices" can list popular custom stories here.
