Let's try a clean reinstall:

1) Uninstall Penumbra Collection v1.1 from Control Panel > Uninstall a program.
2) Go to C:\Program Files\Paradox Interactive\Penumbra Collection and, if it exists, rename it to Penumbra Collection_TEST.
3) Go to C:\Users\-YOUR-USER-NAME-\Documents\Penumbra\Black Plague and rename it to Black Plague_TEST.
4) Go to C:\Users\-YOUR-USER-NAME-\AppData\Local\VirtualStore and, if it exists, rename it to VirtualStore_TEST.
5) Install Penumbra Collection v1.1 as downloaded from the FG Store.
6) Start Penumbra Black Plague from the beginning (saves should not appear now either way) and go to that puzzle. It should work just fine with the normal way everyone does it.

Notes:
- If you have Windows XP, and not Vista,7 or 8, the control panel and folder layout is slightly different.
- If you have x64 Windows, then it is C:\Program Files (x86)\...
