I would suggest reading this: http://wiki.frictionalgames.com/hpl2/start

Mainly, #2 and #3. If you do everything correctly, you'll be able to load your custom story by pressing "Custom Story" in the main menu of the game. Then, it will only load the maps from your custom story.
