I may be wrong but it sure looks like The Cradle reference:

When you enter the first glass tunnel that shows that you're underwater, there's an old-ish looking crashed plane nearby out behind the glass in the water. Pretty sure it's a reference to the first Bioshock.

When you go to the second section of Theta, you can see a whiteboard where some people played hangman. There is three words, one of them solved with the word "GOLUM" and the one of unsolved words reads "Blader___er" which I highly believe it to be "Bladerunner" There is a third word that starts with quantum, but I can't really make it out.

Between Upsilon and Lambda you can find a submarine called the Pequod. Thought it was pretty cool.

When you're in Tau Sarah asks you if you ever visited Greenland, a nice nod to Penumbra

I wont say anything about Easter Eggs, not even if the ones presented here are real BUT before people actually think it is called GOLUM: It is ment to be "GOLEM" based on Stanislaw Lems GOLEM XIV.

The more you progress in the game, the more Catherine's face in the menu is messed up.
